Try this. Open up the GBA. Put the motherboard with the back of the casing. Insert batteries. Make sure the screen is connected to the ribbon cable but is not touching anything just have the screen flat on your work space. You could also try turning it on with no screen connected. Just try motherboard and back housing + batteries. The light is flickering green and red because the voltage is unstable, likely due to the extra power of the backlit screen. And the red light threshold is probably right around 2.2-2.4V. If you're going to use Ni-MH batteries, they'll work fine but it will be hard to tell when they're actually low unless you lower the screen brightness all the It’s not really anything to worry about but it’s annoying.
